If the following option is selected (Set Computers to non-active if not found in Active Directory) does that count each one against the asset limit?

Non-active assets count towards your asset limit as well. All assets you see when clicking the Assets link at the top of the web console, except for monitors, count towards your limit. The only way to prevent a non-monitor asset from counting towards your limit is to delete it. Instructions for deleting assets can be found here.
